Although GenSphere is still being built and websites added, you can currently search all NYGenWeb county sites at once, as well as a small number of other websites, and you can also search the entire state, or limit your search to just one county or several. This is strictly a two-person, after-hours, volunteer effort, but they hope to make GenSphere a valuable resource. Check it out, and if it helps you with your research, or you know of a website you'd like to see added, drop them a line.
